Parsing through all of this was very helpful.
When I imported a icon into GIMP the icon had 4 layers two of which were empty and at the bottom thus causing the issue which is discussed here.
When I exported these extra layers seemed to take precedence even though they were imported from the original.
As stated though removing those layers and exporting resulted in the desired behavior.
Thanks for such a great tool! As a programmer I know that these tiny issues can cause headaches coming up from the layman so anyway I just wanted to point out my full cycle to solution here!
