Always better if you give a screenshot of that select and rotate. I am not 100% sure of your workflow but I suspect for a rotate you have a Floating Layer (transformation) when you Export-As.
From a couple of tests, that is the difference between Gimp 2.10 / 3.0
Only thing I can suggest, is either anchor the floating layer or promote it to a new layer Layer -> To New Layer (shift - ctrl - N) which in my opinion is good practise anyway.
Edit: Coming back to it: Another possible solution is work in a layer Group. Examples using a jpeg (no transparency)
(1) The sort of effect you describe.
(2) The same workflow but in a layer group.
