I can not reproduce that.
A rectangular select is quite safe when it comes to defined edges, (1) Bucket fill, with settings shown (2)

   

Is your image indexed color or RGB ?

There is a tiny break in the border - bottom right - maybe something else going on. A full screenshot  would help include showing layers
