The Guillotine that comes with Gimp will guillotine the image into 256 separate images.
An idea:
Instead of guillotining into 256 separate images, would it work if you guillotine into 256 layers in the same image. Then do your editing on the layers. All the layers stay in the correct position, so there is no need to reassemble. A New From Visible would work.
