I tried it with Free Select Tool and with the Fuzzy Select Tool - Threshold 15, and in both there was no semi-transparency of the selected area.
Ah, I'm quite new to GIMP, I had not realised that the select tool had an anti aliasing option of it's own, and disabling it resolved this issue.
