well i have just a little question: 


what if we want to  

add links for one dot to another - which method which way would you go!?

Well afaik - we have got serveral options, methods and procedures here - don  t we!?

Join your dots using the path tool then stroke your path - If you dont want the lines to show through your dots do it this way.
You will need to make sure your original layer is transparent apart from the dots.
Use a transparent new layer above your dots and select that layer. Add your paths in then stroke. [Depending on the size of your picture you should only need a size 2 or 6 pixel stroke] Then if you put that layer to the bottom of your layer stack you will see the dots above the layer with the strokes.
Now if you want a white background add a white layer and drop that one to the bottom of your stack
Save as a (name).xcf and if you are happy with it now, export as a (name).png also.

Great, thanks for the guide! I was also thinking about whether you could do this with the brush tool and the 'draw straight lines' trick (Shift+click). Which method would you recommend for a large number of connections – is the Path tool the most efficient way to go?

For full control you might use the arrow plugin which uses paths, but it is a lot of clicking.

CmykStudent gave Gimp 3 the MyPaint arrow brush.  Line thickness depends on the radius parameter but that also changes the size of the arrow head.

Straight lines with click - shift-click or freehand (use the smooth stroke option)  

I have found it a bit flakey at times and need a couple of clicks for it to work

Just experiment.
