want to combine some of the dots with others erase the rest

I tried out Saul Goode's 'sg-decomp-to-layers.scm' script in GIMP 2.10.38, and the result consists of layers that each contain a single specific color. The result is not very good, because the dots contain multiple colors derived from the same hue.

Your dots are not by any chance in .svg format?
If so: in Inkscape you could select by same fill-colour.

I cant do it using GMIC's tones to layers either

Do you think you could tell/show us which you want joined together and which you want removed?
