Your screenshots don't show an important dialog, the Tool options. If you lost it, restore it see: Getting the Tool options back, once for all.
There is no "transparent layer". The layers list shows a single layer, which is the one you loaded. In one of the screenshots, it is made invisible perhaps because you clicked the eye icon
The checkerboard pattern is not a layer, it is the "canvas", more or less the table on which you work, and that you see where layers are transparent and there is nothing to show. The canvas act as a "porthole" over the layer and delimits the final image (when you export, the final image is what you see in the canvas).
So what you are showing is a layer that is shifted partially off the canvas. If you want to add more space on the canvas use Image > Canvas size. You can also enlarge the canvas so that the whole layer becomes visible again with Image > Fit canvas to layers.
To crop the layer (and the image...), the best tool is the crop tool which I suggest you use with the following options:
