Did you add an alpha layer (transparency) to the red layer? I suspect that you didn't and therefore when you select the rectangle and then do Edit/Clear the area deleted gets filled with the background colour. With the red layer selected you need to go to Layer/Transparency/Add Alpha Channel before clearing the selection.
